I figured this one out; it was a lot simpler problem than I was looking for.  I was running XEP with "Run Invoice.fo Invoice.Pdf", and didn't realise the output name was just implied.  When I did this, it processed Invoice.fo, and then tried to read Invoice.Pdf as an FO file.
