Thanks all for your inputs.

Vadim, I'll give it a try. I tried  Inet PDF comparison software and it 
seems to do the job but that's an extra licence (and the IT team will 
say:"why do you need another tool, you already have Acrobat?!").

Trevor, I will also look at the fonts. However, for the layers, my 
understanding was that XEP does not support PDF layers so I'm not sure 
what I should look at?

Here are the two main use cases for me to compare PDF files (both 
generated by XEP):
a)  I have project requirements (unique identifiers) set up as conditional 
text in my source files and I generate two PDFs from the same ditamap: one 
with the requirements, one without. The requirements are traced and 
verified/tested in the PDF with requirements (!) but the "official" PDF 
(that we give to our customers) is the one without the requirements. The 
company Quality team wants me to prove that the only differences between 
the two PDFs are the requirements but that the rest of the content is 
exactly the same.
b) After the initial release of the documents, they are regularly revised. 
In this case, comparisons are made to make sure only the content that 
needed corrections had been modified and that we didn't create 
"regressions".
Regarding the XML temp file used to generate the PDF, I suggested the 
program manager to use it in his traceability tool (Reqtify) but it 
doesn't work. I don't know if it's a setup issue or a parser issue 
(Reqtify does analyze some "simple" xml files but not the one from my 
ditamap). But even if it works, it doesn't answer all my needs.

I'd recommend trying out DiffPDF as well to see if it can compare.

I got your point Kevin. I doubt they would help me because their tool does 
work with some PDFs (based on various forums, it seems that they've had 
issues with this tool for a long time and new versions do not solve 
anything). I was wondering if there was anything I could do to make it 
work for my PDFs. My other option is to compare the PDFs with a tool other 
than Acrobat.

IMHO you asking the wrong company a question. You should ask Adobe why 
their tool fails on comparing PDFs as that is supposedly what the tool 
does.
