[xep-support] xinclude and command line

You must tell XEP to use XML parser with XInclude support enabled. Here

In your case adding xercesImpl.jar into classpath and setting 
-Dorg.apache.xerces.xni.parser.XMLParserConfiguration=org.apache.xerces.parsers.XIncludeParserConfiguration 
should be sufficient.
